Please check both coredumpctl and abrt for crashes in dnf, PackageKit and related packaging software. I guess this is another one of the many PackageKit crashes.

I have those messages too. Found this in coredumpctl :

Wed 2018-10-03 23:10:16 CEST 4821 0 0 6 error /usr/libexec/packagekitd

How to proceed in order to fix this?

  1. Run coredumpctl gdb 4821.
  2. If prompted, install the required debug symbols (a command starting with dnf debuginfo-install), quit gdb and repeat at 1.
  3. enable logging into a file, e.g. set logging on packagekitd-backtrace-gdb.txt
  4. generate a backtrace: bt or a full backtrace of all threads: t a a bt full
  5. Quit gdb with quit
  6. Have a look at the crash function and the backtrace. Compare it to bugs already reported to Fedora.
