Why "dnf autoremove" in addition to unused dependencies also removes the packages and applications that I installed using the DNF and some system files?

Why is that? This is a bug or am I doing something wrong?

This has been a problem since quite some time now, and may be a bug. Did you maybe install those applications using Gnome Software?

You can mark packages as user installed with dnf mark install pkgname. Those packages will not be uninstalled by autoremove.

as a workaround but ideally it should not be necessary to mark packages manually...

This is a known bug in how dnf and PackageKit (backend for gnome-software) work: https://bugzilla.redhat.com/show_bug.... . Use just one of both, otherwise you'll get a broken system.
