I am on Fedora 24 with the MATE desktop environment. I did a dnf update and I have noticed now that when I simultaneously press both mouse buttons it acts as if I have clicked middle mouse down.

Is there any way to disable this? I have never noticed this before so I think it may be related to the upgrade I just did. MATE 1.16.1 is running at the moment. Could not find anything when googling/looking through dconf/other settings.

Also when "spam clicking" left mouse button it does not always seem to register as a click. I am not sure if these issues are from the kernel, the MATE desktop environment or from where, but I cannot find anything to disable it. I am on kernel version 4.8.15-200.fc24.x86_64 currently.

I don't know the answer to your MATE configuration problem, but note that dropped clicks may simply be your hardware wearing out.

@mattdm Hmm I guess so, its a bit strange though since its been in use for 1 month or so so its relatively new. I first noticed this behaviour after the update I did so that plus the other new behaviour I am seeing makes me think it could be related.

You can disable left+right click acting as middle click for all devices system-wide by adding the file /etc/X11/xorg.conf.d/20-3rdbutton.conf with the following content:

Section "InputClass"
   Identifier "middle button"
   MatchIsPointer "on"
   MatchDriver "libinput"
   Option "MiddleEmulation" "off"
EndSection
