Flatpak software is not showing up in desktop/menu

Hello, I can not see the applications that I install with Flatpak on my desktop/menu
Here is the error it gives:

Note that the directories  

'/var/lib/flatpak/exports/share'
'/home/cuqer/.local/share/flatpak/exports/share'

are not in the search path set by the XDG_DATA_DIRS environment variable, so
applications installed by Flatpak may not appear on your desktop until the
session is restarted.

I also tried restarting and logging out and in.

Did you install flathub before flatpak installation?
Can you run the application from the terminal?
In some cases, applications may not install launch icons. In this case, they can be added manually.
You should copy YourApp.desktop file to /usr/share/applications/

Hello, when I installed Fedora KDE, they were both installed. I did follow this: https://flatpak.org/setup/Fedora/

Flatpak was installed and when I downloaded flathub.flatpakrepo, I double clicked on it and it opened Software Center, saying it was already installed. I can run applications from terminal. When I try to open Minecraft, I get this:

SaveToBuffer failed

And then Minecraft opens. As far as I know, Minecraft should install launch icons.
Edit: I also did restart my pc and logged out/in
